I fiddled with them a little and found that changing the settings for the passage tiles, and even changing the directions of enabled passage didn't do anything. I looked around there and found that the settings for the tilesets are all as they're supposed to be. Not wanting to take this to the forums without looking at it closer, I went onto the database and found the tilesets tab.

Leaving me with a lot of the base blue checker tile. When i imported my custom tiles, it looked like it could take up to 2 spots. All non-passage tiles work just as they're suppose to still. I had stacked 4 of them to counter the empty space.

The reason I hadn't noticed until I tried to make staircase that the player could walk on top of, is because I can walk in the middle of a group of tile, which made it so I could walk on the floor I'd placed after spawning on/in it.
